When I launch Bug Fables, I still get the little steam popup that says 'Controller loaded - gamepad with camera controls' or whatever. My controller still works normally in Steam itself: I can configure it as usual, navigate big picture mode, and every other game recognizes it as always. I would suggest to try both connection method. I am assuming you use Windows btw, but on linux/proton, I ran into a similar issue that I solved by installing rules files. From there, try to press inputs on the controller to see if the game detects it. Specifically, navigate with the keyboard to set the controller to custom bindings and navigate to the rebind option. If you still can navigate the configurator and that the game isn't picking up inputs, I would check the in game settings. When you launch the game, you should see that it has loaded your steam input config if you have saved one like mentioned above. You may also check if steam even sees the controller for steam input. Just make sure the controller works there and is configured correctly (save the config if you haven't done so). There's a right click option on the game in your library to launch the controller config (right click, manage, controller layout).
